Apparently when MakeMKV encounters clipping in MA it ignores it and just writes it into the destination codec, or at least it did. In the end the only way to get actual lossless audio from these samples is to encode it at a higher bit depth, and the HDMI standard doesn't actually allow anything above 24 bit.
